In the final episode, Come Undone, the gang desperately try to destroy the soul of Nibiru, who in fact has absorbed the power of Professor Pericles, most of the residents of Cyrstal Cove are being eaten. Nova reminds Scooby that they need to find the Heart of the Jaguar in order to destroy Pericles (Nibiru) and soon finds out what that is. Once they destroy Nibiru, they gang are transported to another Crystal Cove dimension, named "The happiest place on Earth" instead of the "hauntedest." They realise that all the evil that touched Crystal Cove is gone, and are disappointed for there are no more mysteries to solve. Even the Mystery Machine has no paint job. But they paint it the way it was, and they all drive off to solve other mysteries, with Nova, unnoticed by the gang, thanking Scooby Doo.
